When the Seer tells Rumple that a boy would be his undoing, she specifically did not say the boy would kill him or even hurt him. So I think that if Henry is Rumples undoing that it may be because Rumple is injured or killed trying to save Henry from someone or something, or that or Rumple is injured by Charming or even Regina because Rumple is trying to hurt Henry and they stop him from doing that.
