There was an interview with one of the writers who said that PP being Rumple's father was thought up in a writing camp before S3.

All of Neal’s lines were about getting second chances and Emma constantly lamenting over Neal
"you gotta understand, this is my second chance."
"Emma and my boy, they're all I have"
"This isn't over. I'll see both of you again"
