I think maybe Rumple and Cora did have an intimate relationship, but it wasn’t love, I think it was a power maneuver. Cora seduced him, got him to trust her, and then tricked him with the dagger. With regards to Rumple being Regina’s father, I think it’s a reminder that Cora won in the baby Regina battle. Cora calls her “MY daughter” like a reminder that she got out of her deal with Rumple for baby Regina.
Plus it would also make Neal Emma’s Uncle. I mean, having a child with your own Uncle? Ummm, I don’t think they’ll go there somehow. And Regina would be Emma’s Aunt. Who just happned to adopt her nieces child? The relationships are already bizarre enough without this sort of complication. My brain is already aching keeping track of all these connections LOL. Although Lana did say in an interview that Regina possibly knows Neal, so something is up there I reckon.
