The village in EF that Cora slaughtered contained children. You see them in episode 2×03. There was no mention of a great mystery where no children’s bodies were found, and I think Snow and Emma would have noticed something like that. That means Hook had no problem with letting her murder them.

I unspoilered that part, since it’s comment on a past episode but I cut off where you get into spoilery stuff.

Hook may have had a problem, but been unable to prevent Cora going rage crazy. That may be why he double-crossed her in the first place by stealing her climbing spell. After all, it was risky for him to do that, and it isn’t like Snow & Co would have seemed more likely to get him to Rumpel. He commented something like they were “far safer company”. I think he wasn’t lying about that.

I think he may have limits, but I don’t see him giving up his revenge just yet. The writers haven’t given him new motivation yet, so why take away the driving arc for him? So as to that spoilery stuff: Even if children generally aren't a line for him, if he finds out that Henry is still Milah's grandson, that might trigger something in him.
