The theory I read said that they thought Bae made a wish to not be around his dad as the Dark One anymore – the Blue Fairy heard his wish and put him in the care of Tinkerbelle (another fairy) who took him to Neverland where he became a Lost Boy and never grew up. Rumple found out that the Blue Fairy took Bae and that Tinkerbelle was keeping him safe but they wouldn’t tell him where. This also explains Rumple saying only that he “lost his son, there’s nothing else to tell, really.”
