The most compelling reason why a death in 3×16 would almost certainly not be Neal’s is because Henry still does not have his memories back by then. Remember the leaked pics from 3×16 of Hook with Henry. He had on a prothetic hand, rather than his hook, meaning Killian is still concealing his fairytale persona from Henry. No way would Neal meet his true end while Henry has no memory of him and thinks his dad abandoned him. Not going to happen. Forget shipping for a moment. Neal getting back to Henry is a vital part of the story and parallels Rumple’s journey back to Neal. I’m not saying Neal would in fact make the same dire decision to unleash a dark curse. I only mean that there is no way they would really kill off Neal’s character without any resolution whatsoever with regards to his son. I could imagine a scenario in which the funeral in 3×16 is for Neal, because he’s presumed dead or his death is faked, but from a purely narrative perspective, Neal cannot die by that point in the story.

They aren’t about to cut off Henry’s character development at the knees. Shopping absolutely aside, for Henry to loose his father when he doesn’t even have his memories makes no sense.
