We saw the infamous skeleton keys again when Henry brought them to Emma’s attention. Emma realized how Regina could be breaking-and-entering Mary Margaret’s apartment to plant the hunting knife in the heating unit without being detected. Emma also confided to Mary Margaret that she believes Regina was framing MM for murder. Will Emma start to believe now that she realizes Regina has an axe to grind against SW? Could Emma use the keys as proof against Regina in court?
Also, we saw a skeleton key in Mary Margaret’s cell that opened the door. How did one of Regina’s skeleton keys end up in that cell in the first place? MM looked surprised, but then hid it from Emma. Regina probably planted her key there, but the writers made it such that MM could have had it all along and hidden it under the mattress. (I doubt it, but they have to make it a cliff-hanger).
Mary Margaret used the key to exit that cell and flee. Where would she go? Doesn’t Mary Margaret realize that fleeing would just make her look guilty? Why would she risk incriminating herself after Emma had just said she thinks Regina’s framing her?

You’re probably onto something. I think Mary Margaret used the key to escape the jail cell, but that she was then taken. The promo for ep. 17 reveals that not only is Emma kidnapped by the Mad Hatter, but we also see that Mary Margaret is all tied up. It appears as if Mary Margaret is also kidnapped, either by the Mad Hatter or Regina.

We don’t know if Henry put them back into the mayor’s desk. For all we know Emma could have put the key there. She’s shown us – especially in this episode – that she’s very good at making people believe that she believes/or not in something. She’s a good liar. Then again, running away only gets MM in more trouble as Emma would know. I can’t really come up with a good reason, but she was the last one seen with the keys.

Didn’t August make some comment about how the answers could be found in the book? And we don’t know exactly what August added to the book. After Henry talked to August in the diner could have been the first time Henry read through the book again since he got it back and there could have been information added that lead him to think about the keys. I found it interesting that August told Henry that they are believers but people like Emma need facts. So for a kid like Henry, he is smart enough to be able to read the stories and see the similarities and understand what is really going on in Storybrooke – and that’s enough for him to believe. But maybe he needs an adult’s help to see things from an adult’s perspective so he recognizes what he has to do to get Emma to believe. So maybe there are things in the book now that will help him relate to Emma on her level. Like maybe now there’s a reference to a ring of keys and he remembers that his mom has keys to all over the city.

I think it’s very safe to assume that Henry was inspired from a story he read (perhaps the one added by August). He says:
- Henry: I have proof. [holds up skeleton keys] This is how my mom got into your apartment. This is how she framed Miss Blanchard.
Emma: Did you steel these from her office?
Henry: Yeah. The book said they could open up any door. When Emma discovered that one of Regina’s keys actually fits into Mary Margaret’s lock and opens it, Henry exclaimed, “Now do you believe me?”

I don’t think Henry planted the key in Mary Margaret’s cell. I think it was Regina. I’m trying to work out a timeline for how she could have planted a lot evidence in this episode.
