Sooooo…what?
So, that would mean JR 6 have already saved Henry and are on their way back to SB by episode 3? That seems highly suspect to me, but then, how else do you explain a pirate ship in the harbor? Maybe the ship was just passing through on the way to another destination where the JR 6 are still filming for NL. I haven’t got a better answer.
Another possibility might be that they’re filming for OUAT in Wonderland? That, too, seems strange, except the teaser trailer for that show did say Alice and Cyrus met pirates and mermaids on their adventures. Who knows?

I don’t know why it would be docked unless 1) OUATinWL (which makes the timeline go to heck in a handbasket) or 2) the JR6 came home early? Which makes no sense. There has to be another option.

I’d be shocked if the JR6 arrive home early! It just wouldn’t make any sense for them to spend only 2 full episodes in NL after all the build-up in the second half of S2. So, it must be something else.
Are we sure about the timeline for OUATinWL? I thought the original report was that the pilot for that show picked up after the S2 finale for OUAT. If so, then perhaps we’ll catch a glimpse of the Jolly Roger leaving for NL just as the Knave of Hearts and the White Rabbit arrive in SB to film a scene with Leroy/Grumpy.

It’s flying the Canadian and US flags and has random people on board, so it certainly wasn’t being used for shooting anything at that particular time.
As for shooting on the boat, last season they shot the stuff with Hook, Bae and the Lost Ones when it was parked in Steveston. Remember, people were all, “Lost Boys in SB?!” because the actors were all hanging out on the docks.
This article mentions that the replica they usually use for the show is currently “stripped bare”, and we know they have an internal JR set now. Maybe if it’s in town for the Maritime Festival, they’re gonna shoot some stock footage of it sailing in, so they can use it at a later date and just CGI the crew onto it when the time comes?

They probably use the ship when they can get it and they know they’ll need exterior shots of the ship in some port at some point, so they do their footage while the boat is in harbor for the festival. No way are they back from Neverland already. There are a lot of people arguing that the end of episode 11 is too soon. Episode 3 is just too outrageous even to consider.
