This may be a bit of a stretch, but could Wendy be the original founder of the anti-magic organization that Greg and Tamara work for?
Bae told her all the bad magic can do and she saw first hand how dangerous it was. I think she could have started some kind of anti-magic “crusade” many years ago in Baelfire’s Honor/memory since he sacrificed himself to save her brother. And people like Greg and Tamara are just carring on the vision, if you will. She may not have condoned the violence and measures they take nowadays or maybe she got older and more jaded about how to treat magical creatures.

Not a stretch at all, actually it’s a very popular theory that many of us have been toying with particularly here. A lot of us agree with you that Wendy founded the Home Office.

Me too also that could be the last scene of season two it shows the home office then it shows Wendy also I think Wendy is Emma,s foster mom 😀
