Neal might be the one who sent the note to Hook though, as August communicated with Neal that way, with a homing pigeon and notes tied to it. That would suggest wherever he is, perhaps he was able to have some freedom if it were him.
True. We’ve seen that people being controlled do have a certain amount of free will. Zoso could move about and trick Rumple even though the Duke owned his dagger. It’s possible Neal has some amount of freedom to move about in SB but must be extra careful.

I do think he’s more than likely the one who sent the message to Hook, which I think probably means that Zelena doesn’t have him captive, though I’d been suspecting she might for a little while now
I think your right that Neal sent the note… it would make sense for Neal and Hook to look/trust the other when it comes to Emma. Regardless of their past and current differences they both love Emma.
I’d be thrilled if they were working together. And the fact that Hook’s story changes means there is something bigger going on.

Did anyone else notice the similar filming shots of the reflection in the mirror from 3×12 and 3×14?
In 3×12, there was a shot of Emma in the reflection of a rearview mirror. Maybe Neal was in NYC watching out for Emma, but decided that Hook be the one to get Emma to SB for fear of giving away his covert status.
In 3×14, there is a shot of a mysterious hooded figure in the review mirror of Charming’s truck. Maybe this hooded figure is Neal, and he’s not there to harm anyone, but secretly to help the Charmings. Perhaps he is camped out in the woods to avoid Zelena knowing he’s there.

The Cloak reminds me of Zozo, the original Dark One. If that cloaked figure is Neal, could it be possible that he is the new Dark One. Might he have to face the same curse Rumple faced and be the one to beat it?
Huge hole in this theory: If Neal were the new DO, then Rumple wouldn’t be alive. (Although, the father-son bond could affect this, who knows.)
There’s got to be a reason Neal would hide his face: Green, scaly skin or Flying monkey or it’s not Neal – they just want us to think it could be.

pan14, I think it’s just that they’ll want viewers to assume that the hooded figure approaching unconscious Charming in SB is the same hooded figure he encountered in the Rapunzel flashbacks, so the audience will be freaked out as the hooded one gets closer, and closer, and then, nope it’s all good, just Neal. Basically, if that’s HoodedNeal, I think it’s just a crafty costume choice to build suspense, not an indicator of him having turned dark or evil.
I don’t see how Neal could be the new dark one since Zelena looks to be controlling Rumple with his dagger in leaked pics from 3×16. As far as we know, there can only be one dark one at a time and Rumple still appears to be cursed as the dark one.
