After watching the 6X03 sneak peak, I’m more convinced that it’s Emma’s “other side”. In that clip, Regina says, “I crushed her heart and somehow, she’s still alive. How is that possible?” For the same reason that magic didn’t subdue Hyde? This seems like another example of magic not working on beings created by the splitting serum. It would also explain why the hooded figure and Emma are dueling with swords and not magic. I can’t think of any other reason Emma would be using a sword instead of her powers.
So now that we know that killing the original also kills the doppelganger, do we still think it’s Emma’s worse half under the hood? That would amount to the doppelganger commiting suicide. Not that that’s out of the question, but from what we’ve seen, the split personalities seem to have a keen sense of self preservation.

I’m going under the assumption that we haven’t learned everything yet. There’s some sort of twist in the Savior story that will make it okay for Emma (or her doppelganger) to be under the hood. It’s a way to connect the two arcs.
