I think the theory that Neal is Bae/Henry’s father will ultimately be right. I read in an article where Jennifer Morrison says about Emma and Neal that “they had to survive to make life OK. There's an interesting parallel for them that they both are on their own in this world and have had to find inventive ways to make life OK.” This quote makes me think that Neal had to live without any family (Rumple) and make it on his own
Also I think that the reason Emma lied to Henry about his father being an honorable man who died is because his father was probably none of those things. Obviously we see him at beginning of the season so he’s definitely alive and just the fact that she ended up pregnant and alone makes me question this guy is honorable in any way. I mean, really? What type of man leaves the woman they love pregnant and alone? It makes me think that Neal/Bae might end up being a coward or self-centered like his dad who abandoned Emma when she needed him the most. So Emma lies so that Henry can have a father that he can be proud of.
