Guessing he could be scouting for locations to use in the finale, while he is in town for the 100th episode party.

I think Adam said that they are filming later than March this year, but still…I think the rumors are simply silly.
He tweeted recently that they film til April 2nd. Granted, Sean’s agent might have been making a rough estimate. I mean, the final few episodes haven’t even been fully written yet. Even if Sean doesn’t film on April 1st and 2nd doesn’t mean he’s being written off, either. They film the scenes out of order, and those few scenes simply may not involve him. They film what, maybe only 2-3 scenes per day?
Yeah. Maybe A&E have blinders on because they’re too close to the product and cannot step back and observe that the show used to be character driven but is now plot driven. Or maybe they’ve ceased caring as much as they used to because they grow bored easily and are trying other projects (e.g. Tron Legacy or their new summer show for ABC Family). Or perhaps they could be very Machiavellian and use the inconsistencies to play both ends against the middle. We won’t know for sure until the end.
Tron Legacy predates Once Upon a Time, actually. They did do the animated TV series, Tron Uprising, but that was way back when they were still doing Seasons 1 and 2 of Once Upon a Time. That series didn’t last long, as Disney XD cancelled it in less than a year (May 2012-January 2013).
Chances are it will be long John Silver. Muppets did treasure Island and they’re under the Disney brand.
Disney has also done two of their own adaptations of Treasure Island. A live action film in 1950, and the animated film Treasure Planet in 2002. If it is Long John Silver, it’s probably not because Disney did films about it, but rather that it’s an iconic literary character. Captain Hook, Blackbeard and Long John Silver have to be the three most iconic pirate figures.

I think the scene that was filmed earlier in the day and the scene filmed at night take place during different time periods. The night scene definitely looks like it’s Emma from her earlier days, though. Her attire just screams it.
