Also, you have to remember before Emma tells Neal her dark secret, she heard Hook’s dark secret:
It’s what the kiss exposed. My secret is…I never thought I would be capable of letting go of my first love, my Milah…to believe that I could find someone else…that is until I met you. [To Emma].
Hook is revealing to Emma two very important things here: first, he is letting go of his first love Milah and he’s able to do that because he loves Emma. His speech also made Emma realize that she’s done the same thing with Neal. She’s never been able to move on, to give herself a chance and she wanted Neal to be “dead” so she could move on.
Milah wanted the same thing with Rumple and we know Milah wasn’t Rumple’s True Love. Belle is.

You know what happens to couples who have perfect happy endings? If everyone had a flawless happy ending? There would be no show. Period. It wouldn’t be interesting to watch.
If Rumbelle had their perfect happy ending now, we probably wouldn’t see them again until the series finale. I don’t want that either. I would rather see them struggle than be a perfect couple with no problems. Because once they quit having problems, that means we don’t get to see them anymore.
I watch soap operas. Problems = story. No problems = no story.
